A comparative study of the RAPD and SSR markers in establishing a genetic relationship of the various types of Cucurbita

Abstract

The objective of this study is to assess the genetic variation among pumpkin species including C. maxima, C. moschata, and C. pepo using the RAPD and SSR markers. The 16 varieties were evaluated for polymorphism after amplification with 16 decamer primers and 6 SSR primer pairs. A total of 136 RAPD markers were produced and 88 DNA fragments were polymorphic with an average 5.5 polymorphic bands per primer. Six SSR primers were polymorphic. The average polymorphism information content (PIC) value was 0.597 and it ranged between 0.462 and 0.734. Based on this data, a UPGMA cluster analysis was conducted. Clustering was in accordance with the division of Cucurbita into three species, C. maxima, C. moschata, and C. pepo. The Mantel matrix correspondence test was used to compare similar matrices and the correlation coefficient was 0.862. The genetic information from the SSR and RAPD markers may enable discriminating of pumpkin varieties.
